...until the route from VC729 times out. Is this prototypical or is it a bug?

(as explained in the manual, VC727 is held at danger while VC729 is at danger because the reflections from a single yellow aspect on the tunnel wall can be confusing and cause it to look like a double yellow. But when a route from VC729 is cancelled, VC727 returns to single yellow for the two minutes it takes for the route to time out. This strikes me as potentially being wrong.)

No. The manual states:

Signal VC728 in Crystal Palace Tunnel has restrictions placed upon it to avoid it confusing a driver between a single and a double yellow aspect. The tunnel curves at this point and reflections off the tunnel wall can give the appearance of a false aspect until the train is very close.
This statement is about VC728 on the Up line, not about VC729.
(NB: As VC728 is almost on the floor, there are also reflection issues off the running rail)

However, the manual does say:

Similarly, signal VC727 will not show a proceed aspect until a route is set from the next signal, VC729.
Which is probably the wrong use of the word 'Similarly'. VC729 does not have reflection issues. VC729 has very poor sighting distance, and this is what requires the restriction to VC727 showing a proceed aspect.

This is a sim bug.

Ah, thanks for the clarification. Yes, I had interpreted "similarly" as meaning "for the same reasons".
