I called the North at Daventry, received the slot, send in the train 4M38 and it's saying 4S43 is in the way, which was offered on after I'd received the Slot for 4M38

Could be that the sim is missing a check that nothing has been accepted before offering another out creating a mexican?

I have just experienced this myself. However, this seems to be simulated in a different way to how the actual DIRFT terminal operates.

Roads 1-5 in Daventry all have fixed reds at both ends with a position light underneath. At the north end there is then a main signal (as in the sim) with an associated position light.

It is possible for 4S43 to be sat on road 5 (usually) offered up waiting at its fixed red, with a train then accepted and routed in off the mainline, with the offered up train not in the way. Once 4M38 has cleared onto its own road, the main aspect can be cleared for 4S43, once the main aspect clears the associated position light on road 5 will also clear for 4S43 to depart.

All the position lights are controlled by DIRFT, so they have to set the route from no 5 to the main signal. If they knew 4M38 was being routed in first, they would ring the train out, wait for 4M38 to arrive and then set the route for 4S43, which would then clear once Rugby has set the route onto the mainline.
