Running Sheffield sim, a locomotive is waiting at Barrow Hill South Jn S235 for the signal to couple up to its train in STAVELEY Goods. S235 will not clear as a result: "Subroute Locked in Opposite Direction" As an aside, the locomotive had to be reversed manually.
What caused this?

235 to 239 is not permissive, per control tables. The loco needs to be reversed on the UP line, behind S1003.

Geoff, the locomotive came from the Down Barrow Hill Goods after taking water. There is no access to S1003.

Added: I can see the problem. The timetable is incorrect as the train should have originally entered a Reception siding, not Up Staveley Goods.

It's a timetable issue, not a simulation issue, the person who's written the timetable (Which is a 2020 timetable not 2016 like in your opening post) has timetabled something that's impossible.

I have since looked further into this and the TT should probably be on REC3 instead of the Stavely Goods. That allows locos to call-on into the siding, unlike Stavely which does not.
