Each and every TC has its own maximum line-speeds (passenger and freight) set. The maximum speed of a train is the lesser of the line-speed and the train specific one in its own TT. So yes, the train will automatically respect any lower line speed limits, including any lower limits through crossovers etc. You can check by watching the speed shown in the F2 view. In fact it's even more exact than that; we can now set different speeds within a TC so if the speed limit sign is 25 chains into a 90 chain TC we can change the speed at 25 Chains. Also train type speeds can be set on a similar basis (e.g. HST speeds across Fife in Edinburgh and on to NEScotland ). I believe we can also set TSRs on a TC during play (not tried that yet). During one session of Edinburgh I hosted I had instated a TSR on the Up & Down Fire around the Airport Tripwire with my claim it was staff making checks of the Tripwire. Watching F2 during the game confirmed trains were abiding by the TSR. So many more possibilities.... We're getting very much into developer-only territory here. But, just to confirm, provided that the TSR has been planned for when designing the sim, it is possible to turn it on and off, or adjust the speeds, while the sim is running. Thus you could arrange for a TSR to happen after a specific time, or for it to be applied when a certain combination of routes are all set together, or ... (cue Kurt).

Well, but since the McSimsigs we've got the F11 menu to play around with, so we can make our own TSRs, too.
