Rather baffled as to how to get this train from signal AF45 to route towards Platform 5. I get the message ''Set Running Shunt first" which i haven't seen before...

Essentially the interlocking for AF45 requires AF59 to be clear before you can pull AF45. in this case, AF59 acts as a running shunt as it is used as part of the route indication, and you cannot stop a train at that signal. If AF59 is at red with a route set forwards, you cannot set AF45 onto it

I'm so confused by this exact scenario. So...if I have a train stopped at a AF45/AF9, then I've already gone too far? I'm so confused.

You need to set the routes in reverse order.

1) Set AF59 to AF90
2) Set AF45 to AF59

FWIW&AFAIK similar arrangement existed in Penzance, and Motherwell M368 and (presumably) M372 - M374 - M394.

Pretty sure there's a design principle written down somewhere, which should clear things up.
