I was just wondering is there anyway you can make engineering works in the sim when your doing the timetable for the trains? Just that I would like to close certain lines at certain times for engineering works

You can close lines at the most basic level by collaring signals and not running trains on that bit of line. For a bit more advanced level you can go into the F11 menu and select track sections and choose ENG isolation for each relevant track section to isolate the line. In either instance you would have to imagine the relevant phone calls but the 2009 timetable for lime St & runcorn involves overnight possessions and theres a matching scenario with line blockages. You could add engineering trains that will sit at an appropriate location for a given amount of time as well, to represent a line block. As JC92 says, they can be supplemented with signal reminders and by isolating Track Circuits in F11. Phone calls about line possessions etc. can only be added by the developer (see Oxted and Edge Hill), not by a user.
