I'm playing the april 1989 tt (save attached) and 6p82 is supposed to reverse at the Westhoughton GF, but it stops too soon so it doesn't clear the ground frame (see attached screenshot).

Any ideas? I thought about posting the the April 1989 TT thread, but it says its closed.

Train runs OK for me with default stop, it is just where the TC joins and hence occupation shows up

In your screenshot, the train status says it's currently stopped at the ground frame. Visually, there's no break in the track circuit where the ground frame is, so it looks like it's not clear, but if you release the frame I'm sure you'll find the train behaves as expected.

As Bill says, needs default stop position, or Near End. FX +200m stops the train short before rear end has reached the GF TC location.
I can only help one person a day. Today's not your day. Tomorrow doesn't look too good either.

I've also just run this without issues.

I suspect the confusion (for a lack of a better term) is because the track circuits are combined and looks as if the tracks are occupied over the points.

No need to change anything in the timetable, just operate the ground frame as normal.
