When writing a new XML for a timetable, how does the program differentiate between scheduled arrival/departure, and necessary dwell time? e.g. if a train arrives a minute late, will that train always wait a minute for dwell before continuing? Or is there some other part of the XML code with a list of stations and dwell times with start/end limits and a default?

The Wiki has a page about dwell times at https://www.SimSig.co.uk/Wiki/Show?page=usertrack%3Attuse%3Adwell_times. There are default dwell times written into the core code / simulation data then a number of different over-rides that the TT writer can use where the default times are not suitable.

The defaults will be in the .sim file for the simulation and there is no easy way to access that data. As far as the TT over-rides are concerned I am not aware of any reference listing the various ways that the dwell times can be entered into the XML TT. You would need to open an existing TT XML and find equivalent situations to pick out the XML references.

As Postal said refer to the wiki page, but there are so many possible combinations and variations, it may be worth you making a test tt within the sim for a few dummy trains and then exporting it to xml, to see how things show. The xml side is not something I do, so can't help further than that
